The green tiger shrimp, P. (penaeus) semisulcatus is the most important of the Penaeid family in Persian Gulf. The new subspecies, P.semisulcatus persicus was identified based on morphological characters and color patterns. In the present study, a fragment of the its mitochondrial genome (4000bp in size, region 4000-8000) was used for the molecular comparison of P. semisulcatus and P.semisulcatus persicus.For this purpose , one sample of Penaeus semisulcatus and one sample of the subspecies were collected and muscle extracted genomic DNA was used as template. mtF4/mtR4 and mtF5/mtR5 primer pairs, were used Amplification and sequencing of mitochondrial DNA fragments.There for,Two PCR products were obtained.Then, based on sequence overlapping of PCR product, mt DNA final sequenc of the spicies and subspecies were obtained. Sequence Analysis revealed these regions in P. semisulcatus and P.semisulcatus persicus contained 10 tRNA(Lys، Asp، Gly، Ala ،Arg ، Asn ، Ser،Glu، Phe and His) and 5 protein coding gene(ATP8، ATP6، COIII،ND3 and ND5).The ATP6,COIII, and ND3 were used for furthere analysis. Analysis of sequences Alignment and genetics distance was conducted using ClustalW2 and MEGA6.The genetic distance between species and subspecies, on the basis of the ATP6,COIII and ND3 was calculated to be 0.145±0.015, 0.148±0.015 and 0.206±0.028 respectively. The genetic distance between species and subspecies, on the basis of the atp6,coiii and nd3 was calculated to be 0.013±0.008, 0.035±0.011 and 0.053±0.021 respectively. Genetic distance based on the full-length nucleotide sequence was calculated to be 0.150± 0.007. Results of the sequence Analysis showed that all three genes were AT rich. The difference between species and subspecies is more than protein in nucleotide level.Genetic distance based on nucleotide sequence is more than protein.
