Abstract Identification of similar species usin molecular marker is possible. In this context, relationship between morphological character and molecular markers have been studied in some shrimp. Genetic study of similar species, was have been studied using various types of nuclear marker. Internal Transcribed Spacer- I ( ITS-I ) is one of the most most important on nuclear marker. The green tiger shrimp, P. (penaeus) semisulcatus is the most important of the Penaeid family in Persian Gulf. Based on morphological characters, the new subspecies P.semisulcatus persicus is recognized. In the present study, the mitochondrial ITS-I marker was used for the molecular comparison of P. semisulcatus and P.semisulcatus persicus. Three samples of the species and three samples of the subspecies were collected and muscle extracted genomic DNA was used as template. ITS-I were amplified and sequenced using ITSIF/ITSIR Primers. Duo to non-successful ITS-I sequencing using ITFIF primer, sequences analysis were done only based on sequence results from ITFIF primer. Therefore, in this study, only 309- 333 section of ITS-I from species and subsp was used for molecular analysis. Multiple sequences alignment and genetics distance were conducted using ClustalW2 and MEGA6. Results of sequence analysis showed that the ITS-I is GC rich. The sequence data analysis of the ITS-I, species and subspecies represent distinct clads, with sequence divergence of 14.2% - 30.9%. The results from this study suggest the occurrence of two cryptic species in the Persian Gulf Shrimp, Penaeus semisulcatus.
